Security Door Problem

So I'm going to preface this by saying I'm a DIY / home repair noob - just bought our first house and am trying my best to stumble through some home repairs.  That said...

When we bought our house the security door on the exit to the backyard was missing the deadbolt (only had a knob).  We figured it broke and never got repaired / replaced - no big deal - deadbolts aren't that expensive or hard to install.  I went and bought a new deadbolt and knob combo (so they'd match).  Installed them and the door closed just fine.  Was pretty proud of myself until I tried to close the inside door.  The deadbolt on the inside door hits against the knob for the security door.  The knob is the same size as the old one, so I was confused.  Then I remembered back and realized they had put the knob in the top hole (where the deadbolt typically is) to keep it from hitting and the deadbolt doesn't fit the bottom hole correctly (which is why there wasn't one). 

So here's my question - is there an easy fix for this?  Are there sets with smaller knobs that might work?  Do we need to re-hang the door so that it doesn't hit agains the inside door?  Do we get a new door?  Again, I'm a noob at all of this and I realize this might be pretty simple stuff, but I'm kind of baffled about how to fix it.

Most houses that I've seen with this situations have the two doors with opposite swings so that the handles end up on opposite sides for this very reason. I live in the midwest where we don't have "security" doors but rather storm or screen doors. They usually don't have knobs but rather a twist type lever handle with no deadbolts. If there is any type of lock, it is generally a cheap hook and eye closure. The deadbolt and knob are only on the inside of the innermost door.
